I want to (finally, after sleeping on it again) add my first package to the app store. The docs and messages here say to open a PR against apps.toml.
What should I use for the repo URL? The current repo on my personal account, or the future repo in the Apps org? (I can't transfer ownership yet I think, because I'm not a member.)

If the app meets our editorial standard (basically, FOSS license and no AI bullcrap), I'll send you an invitation to the YunoHost-Apps organisation so that you can transfer the repo.
It's better to use the transferred URL in th apps.toml.
