I have only tried forced upgrade and it didn't work. The meilisearch error is still there.

Is it something that can happen? That from a day to the next, GPG keys are found by miracle without changing anything? (i'm worried that there might by a underlying issue with my instance)

You may copy that affekted note and delete the original one. Then it's syncs again, at least for me.
The issue may come up later again though.
I guess it will take a few days until fixed.
